SPFT is a low level flasher tool, that doesn't matter whether your phone is rooted or not. It simply doesn't check the software content.
The recovery is Android version dependent only, so until your phone runs the same android version (6.0 in this case), you always can use the same recovery with all updates, you don't have to create new recoveries for each update.

Hi Bonkers,

There are two ways to do that. The simpler one is to port an existing recovery of another phone built with the same kind of processor and running the same version of Android. The more professional method is to compile a new recovery by inserting the custom recovery resources into the resources of a stock rcovery.
