Just want to check, I've rooted my Super and root uninstalled a few apps such as sim toolkit, browser, messenger mostly because they were buggy or just didn't work. Tried removing root and supersu along with my sdcard and the phone till won't update. I don't want to loose twrp or my data and setting

This is well known whenever dealing with any device. Over The Air updates require minimum modification to the system partition. At this point, your best bet is to TitaniumBackup anything important and go back to factory setup.
Btw for future reference, unistalling system apps and/or bloat is really useless unless your am advanced user. It's a better practice to just freeze the apps instead. Reason being is that they are on the system partition and it isn't like your gaining space for Apps/Data that can be used by the user account via normal usage (installing via Google Play Store, Amazon, sideloading, etc). Now advanced users may actually put the gained space to use tho.

This is what I did: I flashed stock boot and system with flash tool. Afterwards I installed super SU with TWRP. Then I could update the device again
