You don't have to do anything with TWRP before flashing with SPFT. You can flash the TWRP recovery together with the whole rom. If you do so, do follow this order:
1. Flash your phone
2. Boot into TWRP
3. Do nothing but reboot into System
4. Power off your phone, boot into TWRP and install SU

Well, how to say... I every day flashing connected to a USB 3.0 port.

Do I have to flash that ROM with flashtool? TWRP does not see it.

This one here is a recovery update, so TWRP should be able to handle it. However if you're already familier with SPFT, that's simpler, safer and more efficient to upgrade your phone with the flash tool. You also can find the flash tool release here in the ROM section. This FOTA method is recommended only for those ones who cannot manage to use the flash tool properly.

updated my phone and now finally ,after i have decided to give up UMI, i have nugat and much to my surprise everything works fluently.haven't checked yet the previous gps and lte/3g issues i always was suffering from on previous android software.
hope these issues were finalized unless they were hardware problems and in that case no matter what kind of android version i have in my phone.

20161213 is just the date stamp of the OTA file.

Where is the Download Turbo option on Android 7.0 and why is the audio enhancement option is empty? and when will you push android 7.1.1?

The turbo download option has been removed due to high and uncontrollable mobile data usage. Headphone sound enhancements have been removed since they were useless. BesLoudness for the loud speaker is still available. Android 7.1.1 depends on MediaTek, no info about it yet,

Hi. Does using this method involve an automatic factory reset? As a precaution I'm backing up my data now, but if it does reset everything I'd like to backup my apps, too.

BTW, is there any reason why this won't show up as an OTA update on my phone? It's not rooted or otherwise modified and when I got it about a month ago it automatically downloaded and installed the November update (V3.01_20161117)...

No, running this update won't automatically process a factory data reset but it is highly recommended to reset your phone after the updating process finished.
